TRANSFAC® (Transcription Factor Database) is a comprehensive, manually curated database detailing eukaryotic transcription factors, their specific genomic binding sites, and DNA-binding profiles. PROTEOME™ is an expert-curated knowledgebase focused on human proteins, their complexes, and mammalian orthologs.
Following an overview of the TRANSFAC® and PROTEOME™ databases – focusing on transcription factors, signaling pathways and disease biomarkers – we will demonstrate how these data can be exploited for prediction of transcription factor binding sites (TFBSs), composite modules (CMs) and master regulators (with MATCH™ Suite and the tools of the geneXplain® platform). The session will showcase practical workflows for analyzing differential gene expression data, including RNA-seq and other omics datasets.
You will learn how to
- identify known transcription factors (TFs) regulating selected genes
- map genes to biological pathways
- find genes associated with specific diseases
- predict enriched TFBSs and CMs in regulatory sequences
- analyze human genes for tissue-specific transcription factors
- perform upstream analysis through integrated promoter–pathway analysis
Requirements: No prior bioinformatics experience required. The Cushing/Whitney Medical Library provides free access to TRANSFAC/PROTEOME to those with @yale.edu email.
